- Annotation and functional characterization of genes involved in nucleo-chloroplast communication in diatoms
Diatoms are unicellular microalgae found in many aquatic areas (oceans, intertidal zones, freshwater bodies, soils, ice zones) and are responsible for about 20% of oxygen production on earth. These photosynthetic eukaryotes are the result of a secondary endosymbiosis between a heterotrophic protist and a microalga, itself the result of a primary endosymbiosis between a heterotrophic protist and a cyanobacterium (Archaeplastida). Thus, it is expected that in diatoms, the transport of nuclear-encoded proteins from the cytosol to the chloroplast and the coordination of intracellular genome expression have different characteristics than in Archaeplastida. Diatoms are therefore particularly interesting from an evolutionary point of view to study the dynamics of intracellular genomes, the modalities of protein translocation in the chloroplast and the genetic determinants of photosynthetic adaptation to different aquatic life modes.
The recruited researcher will identify the actors involved in the regulation of chloroplast genome expression in diatoms and in specific innovations in chloroplast metabolism and biogenesis, in this context of secondary endosymbiosis.
- Establish the repertoire of nuclear genes producing proteins addressed to the chloroplast in diatoms
- Identify de novo genes (derived from ancestral non-coding sequences) in diatoms
- To deepen the analysis of (i) genes potentially involved in the regulation of chloroplast genome expression in diatoms, in particular, those encoding chloroplast-addressed alpha-solenoid proteins, and (ii) de novo genes addressed to -or related to the activity of- the diatom chloroplast
- Annotate these genes as completely as possible, taking advantage of available high-throughput expression data
- Identify candidates for experimental functional characterization
- Co-supervision of master students possible
- Skills/experience in phylogenomics, molecular evolution, the evolution of gene repertoires
- Strong skills and experience in programming and statistics
- Excellent abilities in data analysis
- Proficiency in scientific English (reading and writing)
- Basic knowledge of genetics
- Previous experience in machine learning methods will be a plus
- Conceive and realize experimental protocols
- Ability to analyze and restitute information (lab notebook handling, preparation of synthesis tables, preparation of oral presentation).
- Prepare articles to publish in international peer-reviewed journals

The work will be led in the host laboratory: UMR7141 “Chloroplast Biology and Light-sensing in Microalgae”, directed by Dr. Angela Falciatore, and the adjunct-director Dr. Yves Choquet, at the IBPC (Institut de Biologie-Physico-chimique) in Paris (http://www.ibpc.fr/UMR7141/en/home/). This laboratory, located in the middle of the Latin Quarter gathers about 30 members, among which 19 with permanent positions. The project will be directed by Ingrid Lafontaine (Professor, Sorbonne University) and Angela Falciatore (Research Director, CNRS)
The project is part of the COFUND FP-DYNAMO-PARIS programme, which offers a unique interdisciplinary environment and a fundamental research initiative in the centre of Paris to train the scientists of tomorrow in the field of physico-chemical biology. The goal of the research programme is to integrate knowledge on gene expression, structural and membrane biology, and bioenergetics in bacteria, chloroplasts and mitochondria in the general context of improving our understanding the biogenesis of energy-transducing membranes. These studies will involve cutting-edge technologies including structural biology (NMR, X-ray crystallography and CryoEM), RNA sequencing, mass-spectrometry, synthetic biology, microfluidics, computational modelling and visualization. Post-doctoral fellows will have the opportunity of developing their research projects in a dynamic scientific environment covering three main research themes: i) RNA biology from bacteria to chloroplasts, ii) Membrane system dynamics and iii) computational modelling of molecular assemblies.
Post-doctoral Associates will benefit from the supervision of internationally-recognised experts in their fields, a world-wide network of renowned institutions, cutting-edge research infrastructure and state-of-the-art technical know-how that will allow them to hone their scientific skills, make themselves known and increase their competitiveness on the labour market. Specific training will be proposed to ERs through attendance of the EMBO course on “Laboratory Leadership for Postdocs” included in a retreat in Padua, and involvement in dedicated complementary soft skill training events.

The position is designed as a first step in a research career, and the evaluation of candidates will be based primarily on their research qualifications and skills that can complement and strengthen ongoing research at the partner institutions.
Step 1. The applications of each eligible candidate will be evaluated by independent international experts within the relevant research theme. Eligible candidates will be evaluated based on merit, motivation for the program, academic excellence, and personal qualifications such as collaboration and communication skills.
Step 2. Up to three candidates will be selected for a video interview with the independent experts for each open position (November 2021). After the interview, short-listed candidates will be invited to a remote conference with the project director and a DYNAMO board member to define the general scope of the project, training, and research environment. Applicants will be asked to write a 3-page project proposal, contributing their original ideas, and will have 2 weeks to submit it.
Step 3. Each project proposal will be evaluated by one of the independent experts and the DYNAMO board member who evaluated the applicant in the previous steps. Final selection will be made based on the scores obtained in Steps 1, 2, and 3. The minimum score must be above 20/40. The best candidate will be offered the postdoctoral position with a start date of January 1 2023
