Job Description

Missions

The Software Engineer will be responsible for the development of software for cryo electron microscopy (cryo-EM) image analysis, integrating molecular dynamics simulations, for academic and industrial research in structural biology and drug discovery. The main objective is to improve the performance of an existing software, in terms of speed of computation and robustness, as well as functional autonomy, user interface ergonomics, and ease of maintenance. The responsibilities include requirements analysis, architectural and functional design, development, testing phases, integration, and deployment. This position requires prior experience in software development applied to cryo-EM image analysis of biomolecular complexes (single particle analysis). A prior experience in software development for the study of molecular dynamics using cryo-EM or molecular simulation would be an asset.

Activity

Design and manage software development:
- Analyze requirements, plan tasks, and manage risks
- Define and structure software architectures
- Manage production deployment

Develop high-performance and feature-rich software solutions:
- Analyze existing architecture and code, and implement appropriate improvements
- Add new modules and features to existing software
- Ensure software evolution and maintenance

Provide user support:
- Develop user guides and tutorials
- Train new users (online or in-person training)
- Ensure software reliability

Contribute to continuous improvement:
- Optimize development tools and processes
- Manage code repositories
- Monitor technological developments to stay at the forefront of innovation

Your Profil

Skills

- PhD in Physics or Computer Science

Technical skills:

- Advanced knowledge of physics and mathematics to understand physics- and geometry-informed image analysis
- Solid theoretical foundations in image processing, machine learning, and statistics
- Prior experience (mandatory) in software development applied to cryo-EM image analysis of biomolecular complexes (single particle analysis)
- Prior experience in software development for the study of molecular dynamics using cryo-EM or molecular simulation would be an asset
- Proficiency in Python, C/C++, and Fortran programming languages
- Proficiency in CPU and GPU code parallelization techniques
- Strong understanding of the software lifecycle and best practices in software quality
- Proficiency with Linux systems and command-line usage
- Proficiency with version control tools (e.g., Git)
- Proficiency with containerization (e.g., Docker)
- Excellent oral and written communication skills in English

General skills:

- Intellectual curiosity and strong analytical mindset
- Strong interest in interdisciplinary research at the interface of computer science, physics, and biology, and in software development to address biomedical challenges

- Ability to report effectively in both written and oral form
- Initiative-taking
- Ability to develop strategic vision
- Good interpersonal skills and team spirit

Your Work Environment

The Institute of Mineralogy, Materials Physics and Cosmochemistry (IMPMC-UMR 7590, Sorbonne University, 75005 Paris) is a joint research unit affiliated with the CNRS, Sorbonne University, and the National Museum of Natural History, comprising around 200 members. The IMPMC is a multidisciplinary laboratory composed of researchers, teacher-researchers, and engineers from various disciplines (physics, Earth sciences, biology, chemistry, computer science, etc.). It addresses a wide range of experimental and theoretical research topics, such as elucidating the structure of materials and macromolecular assemblies, investigating their dynamic properties, and studying interactions between living organisms and minerals, among others.

The recruited candidate will join the IMPMC as part of a research project funded by the French National Research Agency (ANR). She/he will become part of a dynamic team committed to a continuous development and improvement of software for analyzing cryo-EM images for structural biology.
