Job Description
Missions
The apprentice will participate to an emergent thematic in the ISTCT unit which aims to evaluate radio-induced genomic instability at lung level. This projects aims to identify the effect of photonic irradiation of human lung tissue in a multi-omics approach. This project lays on the combined utilization of a human ex vivo model based on human lung slices culture, a murine model, and an application of state-of-the-art technologies to evaluate the effects of radiations at cell level (Single-Cell RNA-seq), but also to identify mutations (Whole Exome Sequencing) in collaboration with world-renowned experts in the fields of pulmonary fibrosis, transcriptomics and genetics.
The apprentice's mission is part of a research project using single-cell RNA-seq data currently being generated. It aims to allows him(her) to acquire a theorical and practical formation in high resolution transcriptomic data analysis, while contributing actively to the team scientific project.
Main missions will include :
- Quality controls and pre-treatment of raw data, including data evaluation after sequencing, alignement on the human reference genome and generation of expression matrix.
- Seurat integrated object construction, allowing to correct technicals variations (batch effect) and harmonize data from different experimental conditions.
- Validation of integration strategies, evaluating technical bias correction while preserving relevant biological variations.
- Identification and annotation of cellular populations, as well as the analyze of their proportions accross the different conditions (particularly before and after irradiation).
- Visualization and validation of cellular signatures, notably using heatmaps and and canonical gene markers.
- Differential expression analysis to identify induced or repressed genes linked to biologiques conditions.
- Cell-cell interactions analysis, particularly through ligand-receptor approaches, to explore intercellular communications pathways and their radio-induced modifications.
Your Profil
We are looking for a candidate (M/F) preparing a Master graduation in bio-informatics.
Required skills:
General knowledge of biology, bio-informatics, informatics and statistics.
Operational skills:
Treat data and more specifically genomic and transcriptomic data.
Ensure quality and relevance of analysis tools and results.
Program in various informatic languages
Interact with biologists and bio-informaticians

The apprentice will be integrated in the Imagery and Therapeutic Strategies for Cancers and Brain Tissues (ISTCT), UMR CNRS 6030.
ISTCT's research activities aim to better understand hypoxic tumors physiopathology (brain-lung) and identify new therapeutic strategies targeting the tumor and its micro-environnement but also preserving healthy surrounding tissues from cancer treatments like radiotherapy. The ISTCT unit includes about 50 persons associating researchers/professor-researchers, clinicians, technicians/engineers and students from different backgrounds enhancing developpement of fondamental researchs, pre-clinical and clinical. The unit conducts interdisciplinary approaches thanks notably to collaborations with other partners in chemistry/radiochemistry, physics, radiobiology and bio-/nanomaterials, and bio-informatics.
