Job Description

Missions

A Postdoctoral position is available at the METAB-OMICS Unit, UMR 8199/ U1283 CNRS, INSERM, Institut Pasteur de Lille, CHU Lille, Université Lille) in the “Metabolome, Microbiome and Metabolic Diseases” team and the metabolomic platform IMPACT-PM, directed by Prof. Marc-Emmanuel Dumas in Lille, France.
The successful candidate will be responsible for developing and implementing innovative chemoinformatic and chemometric workflows “from mass spectrometer to paper” for high-throughput high-resolution accurate mass-based metabolomic data to investigate the role of microbial metabolites in metabolic diseases, to efficiently mine and analyse LC-MS-based metabolomic data, in conjunction with host genetics and metagenomics.
He/She will contribute to the development of a searchable MS database of pure standards and interfacing it with with spectral information from biological samples through automated peak-picking and spectral matching functionalities, and downstream statistical and pathway analysis.

Activity

The objective is to develop and apply a comprehensive chemoinformatic infrastructure for analysis of HRMS metabolomic data, focussing on the role of the human microbiome in metabolic diseases.
The successful candidate will overview the handling and processing of LC-MS data generated by the Team:
• overview of chemical data flows
• development of data pre-processing methodologies for untargeted metabolic profiles
• development of chemoinformatic workflows to aid standards matching and structural assignment
• implementation of molecular networking analyses through GNPS
• chemoinformatic analyses (chemical taxonomy, MACCS fingerprints, chemical similarity)
• integrative multi-omic analyses through chemometrics, Machine Learning, mediation analyses

He/She will be responsible for data processing and scientific dissemination of results (drafting of scientific articles in English and participation in conferences). The successful candidate will play a role in influencing the project: design of workflow, optimisation and benchmarking, prioritisation of projects, interpretation of results.

Your Profil

Skills

The candidate will:
• hold a PhD in computational chemistry, chemometrics, chemoinformatics or similar subject
• have experience in design of spectral databases in various environments
• have experience in pre-processing mass spectrometry data
• have experience in chemometrics, univariate statistics, machine learning
• have knowledge of current chemometric analysis workflows
• have knowledge of MS-based structural assignment
• have knowledge of metabolome mining
• master the English language (written and spoken)
• have an interest in multidisciplinary work
• demonstrate autonomy, rigor, critical thinking, problem solving and ability to work within an international team

Your Work Environment

The successful candidate will join the “Metabolome, Microbiome and Metabolic Diseases” team at UMR8199/1283 METAB-OMICS (head: Amélie Bonnefond), whose research objectives are to study the microbiome and its metabolic output to identify novel microbial compounds and characterise their bioactivities in metabolic diseases. The Unit provides an excellent intellectual environment and most of the infrastructure required to carry out the project, with direct access to state-of-the-art platforms including metabolomics by high-resolution mass spectrometry (IMPACT-PM), high-throughput sequencing (LIGAN-PM, 'Equipment of Excellence' platform award). More specifically, the candidate will join Prof. Dumas' team. The researcher will strongly interact with colleagues within the group, the Institute and international collaborators at Imperial College London, through the Imperial- CNRS International Research Lab on Multiscale Metabolism.
