Job Description
Missions
The selected candidate will play a central role in the AQUAPAT project. This project aims to develop operational tools based on new molecular technologies to enable simultaneous and accurate monitoring of pathogens and their competent hosts. It also includes the production of high-resolution maps identifying critical areas where local environmental conditions favor pathogen emergence. By adopting a proactive and holistic approach, the project seeks to improve the surveillance, diagnosis, and management of infectious diseases, providing concrete and effective solutions to address the challenges posed by pathogens in aquatic ecosystems.
The project is structured around two main components:
i) Development of new tools based on eDNA and dPCR to improve the monitoring of freshwater pathogens
ii) Study of the emerging pathogen Tetracapsuloides bryosalmonae, the causative agent of PKD, including the development of molecular markers and the use of metabarcoding to characterize the bryozoan host species complex
Within this project, the recruited researcher will use molecular resources and develop bioinformatics tools to describe the taxonomic diversity of pathogen communities. In addition, using metabarcoding approaches based on environmental DNA (eDNA) samples, the work will aim to characterize the diversity of communities of the definitive host of the PKD pathogen, namely bryozoans.
Collaborations will be established with several local stakeholders involved in the project, including OFB, the Fishing Federation, UFBAG, the Adour-Garonne Water Agency, CEN, PNP, SHF, ASPS, FNE, and ANSES.
Activity
- Molecular method development (eDNA/eRNA dPCR, metabarcoding)
- Bioinformatics analyses
- Environmental data synthesis
- Statistical analysis of data
- Fieldwork participation (eDNA/eRNA sampling)
- Scientific writing and communication
- Supervision of interns

Skills
Strong skills in dPCR, primer design, multiplexing, metabarcoding, and bioinformatics.
Prior knowledge of pathogen community structure in aquatic environments and environmental DNA (eDNA) is required. More generally, we are looking for an open-minded candidate with an interest in the ecology and evolution of emerging pathogens.
Your Work Environment
The recruited candidate will be based at the Centre de Recherche sur la Biodiversité et l'Environnement (CRBE) in Toulouse, located on the Université de Toulouse – Paul Sabatier campus.
