Job Description

Thesis Subject

From a single gene, our cells can produce different versions of a protein through a mechanism called "alternative splicing." Genetic mutations can disrupt this system, but in highly variable ways: the same mutation may be harmless in the liver while causing a serious disease in neurons. Currently, no tool can predict these effects according to cell type, leaving many genetic mutations "uninterpretable" in clinical settings. Our project will develop an artificial intelligence approach capable of predicting, for each mutation and each cell type, its impact on splicing. We will combine two areas of expertise: fine-grained analysis of DNA sequences (computer science) and understanding of cellular identity through embeddings trained on millions of cells (bioinformatics). By applying this approach to the large-scale biological and clinical datasets at our disposal, this advance will pave the way for more precise genetic diagnosis and therapies targeting the right cells at the right time.

Your Work Environment

The Institute of Human Genetics (IGH, UMR 9002 CNRS – University of Montpellier) is one of the most renowned biology research institutes in Europe. Bringing together approximately 210 people across 24 research teams, the IGH conducts cutting-edge fundamental research in the fields of genome dynamics, epigenetic regulation, RNA biology, and molecular pathologies, with a strong commitment to translating these advances into clinical applications. The doctoral student will be hosted within the "Machine Learning and Gene Regulation" team led by William Ritchie, specializing in bioinformatics and post-transcriptional regulation. The scientific environment at the IGH — international seminars, journal clubs, state-of-the-art technological platforms, and proximity to the Montpellier University Hospital (CHU) — will provide an ideal setting for this interdisciplinary project at the interface between artificial intelligence and genomics. The institute also has high-performance computing infrastructure (hundreds of CPU cores, over 100 TB of storage) essential for processing the massive single-cell sequencing data at the heart of the project.
