Missions

The recruited researcher will work within the framework of the ANR JCJC EndoDRAI project coordinated by Dr Erika Girard. This project aims to explore the molecular mechanisms by which endogenous double-stranded RNAs (endo-dsRNA) can participate in the regulation of the innate antiviral response.
The mission of the project will consist in characterizing the cellular dsRNAs induced during a viral infection in mammalian cells. To this end, we will test different viruses and conditions to perform dsRNA immunoprecipitation and transcriptomic analysis of the “dsRNAome”.
Next, we will analyze the potential immunogenicity of the identified endo-dsRNAs, their association with cellular proteins able to recognize dsRNAs, and their effect on innate antiviral immunity.

Activities

The main activities will consist of:

- In-depth bioinformatics analysis of raw RNA sequencing data (RNA-seq) generated during the project.
-The exploitation of these data to define a list of candidates to be validated according to specific parameters (such as their abundance, their differential expression during infection, the localization of the duplex structure in the RNA, the presence or the absence of RNA modifications such as the Adenosine to Inosine RNA editing).
- The optimization and development of CLIP-Seq experimental protocols to study dsRNA- protein sensor interactions at the genome-wide scale.
- The functional characterization of the identified endo-dsRNAs and how they impact antiviral immunity.
- The presentation of the results during labomeetings and congresses.
- The contribution in the preparation of the material and in writing scientific articles.
- The supervision of students in the team.

Skills

-The recruited researcher will have dual skills in both molecular biology and bioinformatics.
- The researcher must have solid knowledge and skills in molecular and cellular biology. Experience with RNA manipulation is essential.
- The researcher must have very good experience in the analysis of RNA-seq and/or CLIP-Seq data and must master bioinformatics and statistical tools for the analysis of deep-sequencing data. Knowledge of a programming language is essential (eg R, Python).
- The researcher may have experience in mammalian cell culture and generation of mutant cell lines by CRISPR/Cas9.
- Experience in virology is not required but is welcome
- The recruited person must have a strong curiosity and team spirit, but must also be very organized, rigorous and autonomous.
- The researcher must be fluent in written and spoken English (level B2).

Work Context

The start of the contract is scheduled for April 2023.
The researcher will be assigned to the “Architecture and Reactivity of RNA” unit, which includes 10 teams working on various aspects of RNA biology related to infectious pathologies in humans. He/she will work in the “Non-coding RNA and viral infections” team led by Dr. Sébastien Pfeffer. The recruited person will work under the responsibility of Dr. Erika Girardi, associate professor at the University of Strasbourg, in the frame of her ANR JCJC project.
