Job Description
Missions
A Postdoctoral position is available at the METAB-OMICS Unit, UMR 8199/ U1283 CNRS, INSERM, Institut Pasteur de Lille, CHU Lille, Université Lille) in the “Metabolome, Microbiome and Metabolic Diseases” team and the metabolomic platform IMPACT-PM, directed by Prof. Marc-Emmanuel Dumas in Lille, France.
The successful applicant will develop high-throughput high-resolution mass-spectrometry based metabolomic workflows (automatization of sample preparation, optimisation of chromatographic conditions, development of a comprehensive standards database) and will perform metabolomics studies in human, cellular and animal samples.
He/She will contribute to the identification of host and microbial metabolites and their pathways involved in metabolic diseases, including delineation of their genomic, metagenomic and environmental determinants.
Activity
The objective is to develop a comprehensive high-throughput UHPLC-HRMS metabolomic workflows to profile human and mammalian biofluids and tissue samples and characterize the novel metabolic pathways involved in metabolic diseases and associated fields.
The successful candidate will oversee implementing and applying the relevant and innovative methodologies:
• Development of extraction and chromatographic methods for open profiling in biofluids, tissues and faeces hydrophilic interaction (HILIC) and reverse phase (C18) chromatographies and high-resolution mass spectrometry
• Development of targeted isotopic quantification methods
• Development of a comprehensive chemical standards database
• Bioinformatic/chemometric metabolite ID through online resources
• De novo identification and structural assignment of metabolites and natural products
He/She will be responsible for data processing and scientific dissemination of results (drafting of scientific articles in English and participation in conferences). The successful candidate will play a role in influencing the project: method and standards database development, prioritisation of compounds for structural identification, interpretation of results.
Your Profil
Skills
The candidate will:
• Hold a PhD in analytical chemistry or biochemistry with a strong expertise in mass spectrometry
• Have broad experience in biological sample preparation techniques (serum, plasma, urine, faeces, tissues...) for the identification and/or quantification of metabolites by UHPLC-MS.
• Have broad experience in the development of chromatographic separation methods such as hydrophilic interaction (HILIC) and reverse phase (C18).
• Have prior experience with high-resolution mass spectrometry systems, including Orbitrap technology (maintenance, servicing...).
• Have experience in reprocessing raw UHPLC-MS data (peak picking, smoothing, alignment, conversion) and exoerience in common preprocessing platforms like MS-Dial, mzMine, XC-MS
• Have experience in metabolite identification and structural annotation: i) interpretation of exact mass (MS1) and isotopic pattern for molecular formula assignment, ii) identification and/or interpretation of MS/MS fragmentation spectrum,), iii) interpretation of molecular networks
• Have knowledge of molecular networking (Molecular Network (MN) and Feature Based Molecular Networking (FBMN)) and similarity algorithms: ie, Cosine score
• Master the English language (written and spoken)
• Have an interest in multidisciplinary work
• Demonstrate autonomy, rigor, critical thinking, problem solving and ability to work within an international team
Your Work Environment
The successful candidate will join the “Metabolome, Microbiome and Metabolic Diseases” team at UMR8199/1283 METAB-OMICS (head: Amélie Bonnefond), whose research objectives are to study the microbiome and its metabolic output to identify novel microbial compounds and characterise their bioactivities in metabolic diseases. The Unit provides an excellent intellectual environment and most of the infrastructure required to carry out the project, with direct access to state-of-the-art platforms including metabolomics by high-resolution mass spectrometry (IMPACT-PM), high-throughput sequencing (LIGAN-PM, 'Equipment of Excellence' platform award). More specifically, the candidate will join Prof. Dumas' team. The researcher will strongly interact with colleagues within the group, the Institute and international collaborators at Imperial College London, through the Imperial- CNRS International Research Lab on Multiscale Metabolism.
