Missions
The engineer will be responsible for the analysis and integration of metabarcoding data as part of the AO-EMBRC programme and other associated projects.
Activités
- Integrate and analyse new metabarcoding data as part of the AO EMBRC and ANR BONUS projects.
- Contribute to the production of scientific articles by producing figures and associated statistical analyses.
- Use and take part in the development of metabarcoding data processing workflows, including one dedicated to viral data
- Participating in the development of new functionalities to improve data visualisation, facilitate data analysis within the portals and increase interoperability between the various portals and tools.
- Interacting with the research groups participating in the AO-EMBRC programme and the ABiMS platform engineers to define and refine future requirements.
- Participating in the dissemination and exploitation of results and technological achievements in the form of reports, publications and oral presentations.
Compétences
- Proficiency in R and/or Python and notions of Bash scripting for biological data analysis
- Use of a high-performance computing cluster for data analysis (SLURM) and workflow manager (Nextflow) - Skills in metabarcoding data analysis - Good understanding of the principles of molecular phylogeny and associated tools
- Notions of biodiversity, Knowledge of tools and concepts relating to the management, interoperability and open dissemination of multimodal data
- Spoken and written English (B2 level)
- Scientific rigour, organisational skills
- Interpersonal skills and a liking for teamwork.
Contexte de travail
As part of the ABiMS marine bioinformatics and data management platform at the Roscoff biological station, the engineer recruited will work on two PIA projects, AO-EMBRC and ANR BONUS. The AO-EMBRC project, "Observatoires Augmentés du Centre National de Ressources Biologiques Marines (EMBRC-France)", aims to support and develop augmented marine biology observatories in France, in order to carry out temporal monitoring studies of communities of marine organisms at several sites on the coasts of mainland France.
In this context, the engineer recruited will be in charge of the integration, processing and part of the analysis of molecular biodiversity data (metabarcoding) from their collection on the sites studied to their availability within the project's scientific partner community and then their dissemination to the scientific community as a whole via existing data warehouses.
In the context of the ANR BONUS project (led by Anne Claire Baudoux, UMR 7144), a temporal monitoring of the molecular diversity of viruses of dominant microalgae (diatoms) will be studied more specifically using innovative approaches in seawater samples taken off the coast of Roscoff.
The engineer will be based at the Roscoff Biological Station, within the ABiMS platform, with close interaction with the station's research teams, other marine biology stations (Banyuls-sur-mer and Villefranche-sur-mer) and the CEA / Genoscope in Evry.
The engineer will be technically responsible for the engineer in charge of diversity data processing within the team, and will report to the department manager.
At the end of this contract, a second contract of 15 to 16 months is planned to run until the end of December 2027.
